The protagonist awakens in the Gakudo Sewers amidst bloody bodies and attacks from monsters known as "Variants." After being rescued by the squad captain Alice Mifune, the player joins the Code Physics Agency to form the Abyss Company. The squad must investigate kidnappings and the mysterious cult responsible for converting followers into Variants, all while maintaining their cover as ordinary high school students during the day.
